Out of curiosity, what "noise" setting do you use in the camera?

I haven't done controlled tests, but I usually leave this on "Low" but
put it on "None" before conversion in Studio. I do see some noise at
800 and above. This doesn't affect prints, and I also don't mind a
little noise. I have a couple of ISO 1600 images that I determined
might look better with less noise and used Noiseware on the finished
jpg. I need to go back and see how the in-camera/Studio settings
compare to doing my own cleanup. I've seen reports that show the
medium and high noise settings in-camera noticeably soften high ISO
images, but so can Noiseware (and I assume the rest of the pack).

I think I understand if you're referring to the difference in results
of RAW conversion via Aperture as compared to Studio. Otherwise I'm
not sure I follow.

I use Studio to do the RAW conversion but transfer it to PS for tweaks
and sharpening before printing. I don't notice any shift in color,
etc. If I try using Lightroom or DCRAW clones, I notice a difference
from what Studio produces. I'm now curious to try a print directly
from Studio, though I don't know that I would ever do this on a
regular basis -- mostly because there are a couple PS tools I like to
use now and then and all the color management settings are all
configured.
