I was also modestly disturbed when M$ bought them -- but I believe it
will still work. If not under the latest (2007), then drop back to the
2004 version with many more options for older machines. I've got 2007
running with Win98SE installed on one machine, and the older 2004
version on another running DOS 6.2, Win3.2, Win95 and Win98SE. All are
set up in different VMs with their own hard drives. You do need an OS/2
install distro, and the drive hooked up to install it from, presumably a
3.5" micro-floppy (one of the reasons I keep them in the desktop
boxes). Hopefully you don't need a 5.25" mini-floppy drive. I've still
got a couple laying around laden with dust -- just in case -- presumably
they still work (after blowing out the dust). I do know they need to be
"Drive A" on the end of the cable if you also have a 3.5" micro-floppy
also on the cable. Many BIOS setups will let you "swap" floppy drive
order if you need to. Just set up an appropriate era machine in the VM
(by its virtual hardware) and install the O/S.

Happy Vernal Equinox (and Easter if you celebrate it). Back to work on
the motherboard transplant. Machine #2 is up and running. I'm
formatting the SATA drive and scanning its surface now, and then on to
installing WinXP Pro /x64. This true 64-bit variant of WinXP I like
best -- great stability as it was branched from 32-bit WinXP Server 2003
-- but it's not without trade-off as it requires true 64-bit drivers for
all hardware (internal or external including stuff connected by Firewire
and USB). I've been careful with hardware selection to ensure there's
64-bit drivers for it.
