Games generally use Open GL and 3D capability of the display card, they are 
common standard so both ATI and Nvidia are ok. If you need to involve GPU 
for data processing (for photo or video editing...etc), the software has to 
support it, seperate set of codes are used for CPU and GPU, it is non OS 
related (ok, sometimes the GPU features only available under later OS just 
like Intel SDK H.264, it is not available with Win XP).

Currently, it seems that CUDA from Nvidia is more common. You have to check 
which GPU the software support.
