My first suspicion is that it's the work flow that you have just described.
If I understand correctly, you are switching back and forth from opening a
photo from an SD card, and then saving that photo to disk when edited. This
"tells" GIMP to change back to the SD card as the "last used" location each
time--GIMP does not separately "remember" different open and save locations.

A change in work-flow might be useful. Like:

1. Copy all files from SD to an appropriate location on the disk.
2. Open a file to edit
3. Immediately choose "Save a copy" from GIMP's menu
4. Save a copy under a new name... photoname_backup for instance
5. Edit away on original
6. Save results
7. Open the next photo from the same location which GIMP will recall.

I've tried this just now on my system (eeebuntu linux on an Asus eeePC
netbook at the moment, but that was just for confirmation of memory; I know
this to be true on other more 'robust' machines.
