Charlie,

To the best of my knowledge, you cannot have two separate libraries. 
You can have separate playlists, but the library is monolithic.

Therefore, if you autosync, both pods will get the same thing.

Best option is to turn autosync off and manually drag songs onto each 
child's nanoPod.  I have to do it that way at our house, since I have a 
60gb photoPod and my wife has a shiny pink miniPod, and autosync isn't 
an option.

Plus, after Christmas, each child will be able to manually play with 
their song lists as well.
