I did a little look around with Google and consensus seems to be that
ammonia does remove anti-reflective coatings. There are many
warnings not to use it.

http://www.visioncareproducts.com/03/reflective.html This apparently
is a site giving instructions to opticians on how to handle coated
lenses. Does point out that coatings on plastic are much more
difficult than on glass. Warning not to use ammonia.

This is a college photography site. Warning not to use ammonia on
coated lenses.

http://www.cloudynights.com/accessories/zeiss.htm Astronomy site
review of the Zeiss lens wipes which Zeiss advertises as being
ammonia free.

http://people.smu.edu/rmonagha/broncleaning.html Long thread
discussion on camera lens cleaning with some disagreement between
some individuals who use Windex and those who gasp in horror.
Mulitiple warnings of coating damage by ammonia.

There are people who also warn against ROR because it also contains
ammonia. It apparently dissolves something out of lens tissue and
deposits it on the lens which is then very difficult to get clean.
Apparently it should only be used in combination with microfiber.
