While using the EM1 II with the Panny 100-400 I changed the camera from S-AF to

No need to ask. I did that all the time on the E-M5 II bodies, but I had it on an Fn button, so didn't use the SCP for
that.
The Panny works fine with MF, but the setting cannot be changed back to S-AF
on the super control panel, Put an OLY M43 lens on and it shoots in
S-AFanyway. I hate to buy both of these twice

Might you have "pulled a Moose", and moved the lens switch from AF to MF? My fumble fingers did that on occasion, until
I covered the switches with tape.
It's not a generic problem. I just tried it on my last E-M5 II, and SCP
switching back and forth works fine.
Tried cleaning camera <=> lens contacts?
Good Luck!
